Here the Wikia staff explain it's on purpose that we cannot modify this anymore. They also deleted a page showing how to make sitewide banners (I figured it could serve as a secondary header of sorts, but...) as being against Terms of Service. So they really want to push this uniform look. CSS and JS customization is forbidden with the new header.
